You're disregarding literally everything about Madden's passing system from when I starting playing 18 years ago.
Kaepernick's best offensive ability as a passer was to throw bullets on comebacks and hooks because he was primarily scouted as a pitching talent. The dude could throw dimes if he didn't have to make reads and throw with anticipation. (The Cardinals figured that out, and squatted on those routes to the tune of four interceptions in one game, including two pick-sixes on consecutive drives.) If passing worked the way you described it, people throwing with neutral stick position would be able to complete passes only to those routes.
Neutral stick position does not tell the quarterback to throw to where the receiver is. No matter how many words you use, that's not how the game has been working.
