When you put a player in a specialist slot and not an off/def slot, does his XFactor or AP activate?

Yes they still activate. If you're unable to activate them from the specialist spot, move them to the off/def lineup, activate them from there, then you can sub them out of the off/def lineup. They will still be activated in the specialist spot.
