I've been thinking about going back and doing most of the challenges, didn't seem like a priority to me a while back. Is it worth is/how long does it take?

It will absolutely be worth it. Just save all the tokens till you have enough to redeem them for a champion. I don't know if they will cap the token set at a 98 ovr champion, but theoretically, you could get a free 99. The challenges are easy and you get some extra cards by doing them too.

Can someone tell me what the benefit is of saving the tokens earned to trade for a champion player with a high total score versus being able to use the tokens more often?

The heroes, BND or not, wouldn't make a lineup on a competitive team. Redeem all of the tokens gained for the one champion. And you can redeem for any non-LTD champion.
