I know TS is better than ST but does it really matter which you choose for instance if you can get ST for 0ap or TS for 1ap then is it best to go with ST for free? The only player I have that gets TS for free is BB Trey and Gravedigger get ST for free also on my team. I noticed some of my players like Reggie White/Furious George it costs like 2 or 3ap for TS on them and about 2ap for ST. With the new run heavy meta and the x-factor rbs everyone is using it looks like having a bunch of TS or ST is the way to go. Which are the best players to get and which positions are best to put those abilities on? I'm guessing the D-Line,Linebackers are the most important positions? Getting knockouts or int's will happen regardless if you use a bunch of KO's or not because of how this game is but stopping these x-factor rb's can be very frustrating and it seems like having TS or at least ST is the way to go on defense?

It definitely does matter if you're spending 1 ap on something vs 0 ap just for the fact you're spending 1 ap. The slight differences between the two can mean paying 1 ap is worth it over free. They're both very useful for stopping the run. With the 6 ap cap I don't think it's wrong to save some ap if you by going with some secure tacklers to make the ap work.
One of the keys to defending the run is a good user. If you want to build your team to stop the run, I would definitely prioritize making sure your user has one of them preferably tackle supreme.
You're correct you want the players who make first contact with the ballcarrier to have secure tackler or tackle supreme which is mostly your dline and linebackers.
